In your situation, you definitely want to tile the floor first. Remove all existing cabinets and tile the entire floor. It levels everything up for you and eliminates a lot of potential problems with appliance installations, etc.

Self stick tiles commonly loosen from subfloors, concrete or wood. They can be installed successfully over concrete but it is absolutely vital that your concrete be smooth and very, very clean. If you are concerned about adhesion it would be wiser to use glue down vinyl tiles which aren't much more expensive, rather than build a very expensive wooden subfloor which wouldn't guarantee the integrity of peel and stick tiles.

If the dust is right on the surface of the tile, use an acid to remove it such as CLR purchased at your grocer or white vinegar, which if the grout dust is thin, will also dissolve it. The layer of silicone sealant is so thin that the CLR or white vinegar will penetrate it easily and the grout will dissolve. The surface of the tile will not be attacked by CLR or white vinegar. If the dust in in the grout or if the grout is uneven, Dust, or even imperfections such as ridges, can easily be smoothed out in tile grout. Take a sheet of 120 grit sand paper and fold it back several times until it forms a rounded edge suitable to sand on the tile grouting. Sand out the dust or imperfections with that sand paper. This is commonly done in tiling installations where some imperfection is present. You can either leave as is after sanding or reskim a coat of grout over and then reseal.
Q:Prime Durock before tiling?
I don't see how priming it would have any advantage. I tiled over some a couple years ago and have had no problems at all. I would think the adhesion would be in question if you are basically adding a layer of paint in between. You don't prime concrete before you lay tile flooring so why would you do otherwise to a cement board? I would ask him for is reasoning behind it. If it sounds like BS and a way to add some time to the job hire someone else.
